They are ok if you are genuinely commenting on the article and using your name as the username. Trying to spam them with anchor text is a bad idea. The links are usually nofollow anyway.I would say that either way trying to over doing it and doing it in the thousands is going to look unnatural and do more harm than good.

Comments can add content to your site which you by yourself may not have considered. I've actually searched for things and ended up on a blog because of questions users have asked. While they are not critical, they are very helpful and Google loves new content.

Disqus seems pretty cool. I can't see that hurting SEO.
